Movie: As killerqueen stated, RANDOM EFFIN SALAD! There's another scene that ties for first though. When Dios freaks out after realizing that Anthy wasn't awake during the RAAAAPE. Yeah.
Manga: The scenes with the Sowrd of Dios being pulled out of Anthy's bossom.
Series: The scene in which utena is pulling the coffin open and all of the scenes in which Saionji BITCHSLAPS Anthy.

As a fencer I must love duel between Juri and Utena...
But except this perfect animated fight (in my opinion the best of series) I can not choose some scene, because I will damage entirety of this art. I can not cut out any scene from the Perfectness.

Manga- When Anthy's crying and Utena is trying to help her even in her sleep. I also love the scene when Juri stabs Utena's base/soft ball out of the air. ...oh, I also love the fact that Juri suddenly has the Sword of Dios before she gets sealed in a coffin
Series- hmmm... Must agree with the coffin scene, it gets me every time. I like when Nanami's singing to her egg, it's so cuuuute 
Movie- The dancing scene. I absolutely love that scene. Also my favorite shot of Juri is the frontal when she's egging Utena on during the duel.
Moviemanga- I'm not sure, but the pouting Juri is a funny moment.
